I have seen this a couple of times. Do not know how it happens but the Fontpath in the XF86Config file gets corrupted. It gets prefixed by the fontpath = line unix:/ as shown in your config file. Deleting that line manually solves the problem.
I am not sure about the cause but I think if you have a valid system = name for your system registered with a DNS server, this would not happen. Probably, = the font module looks for other registered font servers and when DNS lookup on a system fails, it does this intermittently. ( still guessing, so if this solves your problem, please let me also know ).
